In BOTW, Kohga seemed to die by falling into giant pit. In TOTK, we find him in the Depths, where he then seems to die by being blasted through the "roof" of the Depths by a bunch of rockets.
Obviously, in the next game, we will be traveling to outer space, where we will once again find that Kohga survived.
